Ford manual Trans swap

So it is starting to look like the trans in my truck is on its way out. I have a 2001 F150 4x4, with the 4R100E auto trans. I hate autos but you could not get the heavy duty rear end 4x4 with a 5.4L and manual trans so I bought the auto. I want to sway out the auto and put in a manual. Has anyone ever swapped in a 5 or 6 speed from a 3/4 ton or 1 ton truck. my main concerns are the bell housing matching up and the trans computer. Not sure if it is run by the engine computer. Any help would be great!

Thanks man that answered a couple questions. I really want to find someone near me with a gas engine and manual trans F250 so I can take some measurements.

trans are computer controlled so youll need a new one but also the f150 came with a manual just never hooked up to the 5.4 and it can be done and the M5OD trans (what i have) are very common.

Is the M5OD what they put behind the 4.6L?

talk to JMC on f150online he swapped his 4.6 with M5OD to a 5.4 with same trans

also are you sure you have a 4r100? never seen a 5 lug f150 with a 4r100 only the 4r70

The Extended cab 4x4 with the 5.4L and heavy duty rears (sterling 10 1/4) came with the 4R100. The 4.6L with the 8.8 came with the 4R70.
