Check and make sure the gas cap isn't cross threaded, it may be tight, but it may be cross threaded, that will throw an engine light too.

That's true, and I have had spark plugs short out, and act just like a COP misfire.

I see you changed a lot of stuff, but didn't see where u changed spark plugs?

No, the problem our motors have, are the plugs backing themselfs out about half way, then blowing out, taking threads with them, then you have to repair them, it do-able, just a PIA...

Not a one....04 through 08 are the one's know for breaking off in the head, the trick for 98, to 03, the 2 valve motors, is to make sure that the motor is completely cold, and don't forget the anti seize when you install the new plugs..

Disassemble, sand blast, apply POR-15 gloss black, and reassemble, POR-15, brushes on, and dry's like it was shot with a paint gun, I did the frame of my 65 Chevelle with it, great stuff!! my 2 pennies.

Just a thought, have you replaced the Battery, it may have an internal issue.
