Do you have a CEL on? If so, somewhere like Autozone will read it for free and at least give you the code. The codes will at least point you in somewhat the right direction. I broke down and bought my own code reader for $100. Best money I've spent.
In my friend's case, the CEL would come and go, but the code was stored in memory. Pull the codes regardless of if the CEL is on or not.

Good point. Best thing to do is check those codes. They're going to point you in the direction needed to fix the problem.

Crap...guess my cylinder #2 misfire is probably the COP then and not the plug like I was thinking.

I'm having the same sort of issues except its having trouble starting. I had the issue like your described for a while but then I went back to stock exhaust and it went away. Now it feels like the transmission is having issues as well. Oh well, guess I got some parts to be replacing.

Have you serviced your filter on your CAI lately? It almost sounds like a fouled MAF sensor, usually caused by an over oiled air filter. You can use some non-residue electrical parts cleaner to CAREFULLY clean the MAF sensor and see if that helps.

My CAI is oil free would that make any difference? :dunno:

And what Fuel Filter do you use Jeff? i might pick one up in the morning and change it. clean my air filter, and do ya'll know if i can check my codes without taking it in?

This is the thread I used when I did mine:
