The exhaust fit great and I like the sound, just a little rumble over stock. Shaved some weight there! The S&B air filter kit is a good piece, on par with Volant. I am torn on whether or not to put the kit in for the EGR delete or just run unhooked.
Next will be to gut the DEF tank and remnants

I ran it in the shop for 10 minutes. Just a little bit of exhaust stank, I think leaving the cat in was the right move

I don't think I'd worry too much about the EGR at this point, as it should be closed off (you can double check with your tuner, but it should be). When you start losing coolant here and there (EGR system is a common coolant leak), then yank it. Or bypass the cooler.

You're not running a Max Effort tune, so I don't think you'll be pushing enough to have it open under load. Heck, I don't think the stock turbo can even do that, lol.

Removal of mine was necessary... It's still in the box of my truck, with the CP4, lol. I really need to take that sucker apart...

how is it smoke-wise? pretty clean?

Not bad at all. I can see a black puff when I lug it back and then floor it. I am moving the 5th wheel today or tomorrow so I will see how it does with a load
