The answer is always long tube. why bother going through the same amount of work just to end up with a shorty that isn't much better than the stock manifolds? Shorties serve a purpose in cars with a tight engine bay that makes long tubes prohibitive.

Depends on how much you want to spend. There are companies that supply the cats and y pipe. ARH are top quality.

I would go shorties. Headers are worthless anyway. Save the money.

Ram horns - cast iron exhaust manifolds off a 67 Corvette 327-350 HP. They would work perfectly in a truck which will rarely see 5000 RPM. You would need a good cross-over section about half way back to get the fuel economy up a bit.

Headers don't really begin to work until at least 4500 RPM

My last truck saw 5k RPM daily...

If you go with headers, definitely long tubes. Be prepared to lose power on the bottom end. Look into a Maggie if you do any towing to get your bottom end back.

If you ever plan on putting in a turbo, save the money, they're not as beneficial.
